Summary by CodeRabbit

  • New Features
    • Compiled knowledge graphs are now saved to Neo4j, with content and relationships updated as new versions are processed.
    • Existing graph content is reused when unchanged, and outdated content is removed when no longer referenced.
    • Neo4j’s Bolt connection is available on the local host for the AI service.

Walkthrough

This change adds a Neo4j persistence worker for compiled graphs. It configures host access to Neo4j, applies node and relation updates, tracks node provenance, and processes pending rows with retry and persisted-state handling.

Security Architecture Review

Security architecture risk: 🟡 Moderate · up to 4793b

Content approval and local-only database access limit exposure. However, the new persistence lifecycle can leave graph data inconsistent with recorded ownership during version retries or overlapping writes, and corrective updates cannot retract obsolete relationships. These limitations weaken evidence integrity and rollback.

Retained concerns

  • Medium · reliability · inferred: Persistence retires the immediately preceding approved version without ensuring that version has finished persisting. Claims skip rows in retry backoff and are not serialized by source filename. Consequently, a later version can persist while its predecessor has no provenance records, leaving an older persisted version's contributions untouched; the delayed predecessor can subsequently write obsolete content. This breaks replacement of a source's provenance slice and corrective rollback even with one active worker.
  • Medium · reliability · inferred: Node content upsert and provenance attachment are separate committed operations. With overlapping document persists, one writer can upsert a shared node, another can release its last existing reference and delete it, and the first writer's subsequent reference query can match nothing. The result is not checked before PostgreSQL records ownership and marks the document persisted. Per-document leases do not serialize shared-node ownership, so this interleaving can leave durable provenance pointing to a missing node. The documented single-worker assumption limits exposure, but does not enforce exclusion.
  • Medium · reliability · observed: Relationships are deliberately only upserted: they have no per-document provenance or removal path. Re-approval can therefore remove an assertion from the source while its old relationship survives whenever both endpoints remain. Deleting a node's last reference cleans incident relationships, but cannot retract an obsolete connection between surviving shared nodes. This is a documented design limitation that prevents corrective updates from reliably withdrawing graph assertions.
Security review details

Security Blast Radius

  • inferred — Within the configured graph store, an approved document can update nodes shared with other documents through matching natural keys or confirmed aliases. Ownership failures therefore extend beyond the submitting document's work row to shared graph nodes and their incident relationships. Cross-tenant or cross-environment reach is not established.

Trust Boundaries and Controls

  • observed — Content approval remains upstream of compilation: approval requires an awaiting_review row with a valid worker lease, and compilation claims only content_approved rows. The compiler constrains entity and relationship labels. Persistence binds identifiers, reference values, and stale-property names as query parameters rather than interpolating them into its Cypher queries.

Resilience and Maintainability Implications

  • inferred — Repeated reference attachment and duplicate-resistant bookkeeping help interrupted work converge, but do not establish end-to-end ownership safety. Version overtaking, the split node-upsert/reference lifecycle, and non-retractable relationships can undermine the correspondence between persisted graph assertions and their current reviewed evidence.

Hardening Proposals

  • proposed — Serialize persistence by source lineage or enforce a durable current-version rule; make node creation, reference attachment, and last-reference deletion one coordinated ownership transition. Add reconciliation for graph/bookkeeping disagreement and per-source relationship ownership where corrective re-ingestion must retract obsolete assertions.

PR Reviewer Guide 🔍

Here are some key observations to aid the review process:

⏱️ Estimated effort to review: 4 🔵🔵🔵🔵⚪

⚡ Recommended focus areas for review

Reserved-name collision

_content_from_compiled_node strips provenance and None-valued properties but does not filter the bookkeeping keys listed in _RESERVED_PROPERTIES, while _content_from_existing_node does. If compiler.py ever produces a node whose properties contains a key named provenance_refs, embedding_model_id, or embedding_dimensions (LLM extraction has no fixed vocabulary), that key will be present in current_content but absent in prior_content, so plan_delta will classify the node as update on every persist. Upside: unnecessary embedding spend -- the exact behaviour this module exists to avoid. Downside (worse): _node_properties then writes the user's value into properties[...], and lines 152-153 silently overwrite it with the configured model_id/dimensions, so the user's data is lost. Filter _RESERVED_PROPERTIES in _content_from_compiled_node to match what _content_from_existing_node does.

def _content_from_compiled_node(node: dict[str, Any]) -> dict[str, Any]:
    """Strips the per-document provenance dict from a compiled_graph node before comparison.

    Also drops None-valued properties (compiler.py always sets author/author_source/timestamp on
    a DECISION node, even to None when unmatched): Neo4j has no null property value, so a
    round-tripped node never has that key at all (`upsert_nodes`'s own `apoc.map.clean` strips it
    on write, `get()`'s `remove_empty_values` strips it on read). Comparing against a dict that
    still carries `{"author": None}` would never equal the round-tripped one, marking every such
    node "update" forever and re-embedding it on every persist -- the exact spend this module
    exists to avoid.
    """
    extra: dict[str, Any] = {}
    for key, value in node["properties"].items():
        if key == "provenance" or value is None:
            continue
        extra[key] = value
    return _content(node["label"], node["name"], extra)
Stale properties leak on retry

_apply_node_delta runs store.upsert_nodes([node]) first, then optionally _remove_stale_properties(...), then _add_ref_atomic(...). These are three separate round-trips, not a single atomic write. If upsert_nodes succeeds but _remove_stale_properties fails (transient Cypher/Neo4j error, lease loss, etc.), the worker releases for retry. On the next attempt, store.get returns the node with the new content, so prior_content == current_content, plan_delta returns unchanged, and the no-op branch never invokes _remove_stale_properties again. The stale properties the original update was meant to clear persist in the graph indefinitely. The fix is either to make the stale-property removal part of the upsert_nodes atomic step (or a follow-up that's re-evaluated for every non-drop_ref action), or to detect "ref still missing for an update" on retry and re-run the cleanup.

embedding_text = _embedding_text(content["label"], content["display_name"])
node = EntityNode(
    name=delta.node_key,
    label=content["label"],
    properties=_node_properties(content, model_id, dimensions),
    embedding=embed(embedding_text),
)
store.upsert_nodes([node])

if existing is not None:
    stale_keys = frozenset(_content_from_existing_node(existing)) - frozenset(content)
    _remove_stale_properties(store, delta.node_key, stale_keys)

_add_ref_atomic(store, delta.node_key, content_hash, ref_to_remove)

kody code-review Kody Rules high

The function _release_ref_atomic is a pure wrapper that just calls store.structured_query with a fixed query and parameters. It adds no logic beyond that and is only called once. Inline it at the call site to reduce indirection.

PR Code Suggestions ✨

Explore these optional code suggestions:

CategorySuggestion                                                                                                                                    Impact
General
Add warning for unexpected None previous_content_hash in drop_ref

The early return when previous_content_hash is None silently succeeds with no
logging. This
branch should never be reached in normal operation since a drop_ref
action implies the node
was previously contributed (requiring a non-None
previous_content_hash). Add a warning to
surface this unexpected state rather than
silently ignoring it, which could mask logic errors
upstream in plan_delta or the
caller.

services/nuron-ai/src/nuron_ai/persist.py [223-236]

 if delta.action == "drop_ref":
     if existing is None:
         logger.warning("drop_ref for %s but the node no longer exists in Neo4j", delta.node_key)
         return
     old_refs = frozenset(existing.properties.get(_PROVENANCE_REFS_PROPERTY, []))
- if previous_content_hash is None or previous_content_hash not in old_refs:
+    if previous_content_hash is None:
+        logger.warning(
+            "drop_ref for %s received None previous_content_hash -- skipping silently",
+            delta.node_key,
+        )
+        return
+    if previous_content_hash not in old_refs:
         # Already released by an earlier attempt at this same persist (the worker crashed or
         # lost its lease between this Neo4j write and the Postgres bookkeeping that follows
         # it) -- retrying is expected to be a no-op here, not a second release (tracer-bullet-01
         # "the Neo4j write... is self-correcting"). This is a snapshot-based pre-check only --
         # the actual release below is still atomic against live state either way.
         return
Suggestion importance[1-10]: 5

__

Why: The suggestion correctly identifies that silently returning when previous_content_hash is None could mask upstream logic errors in plan_delta or its callers. Adding a warning improves debuggability without changing the function's behavior. The refactoring from a combined or condition to separate checks with distinct logging is a reasonable style improvement. Since this is a defensive logging addition rather than a critical bug fix or security improvement, a moderate score of 5 is appropriate.

Low

…r handling

- Added a new exception class, `EmbeddingConfigurationMismatchError`, to handle mismatches in embedding configurations during node persistence.
- Updated the `persist_compiled_graph` function to raise this new error instead of a generic `ValueError` when an existing node's embedding model or dimension count differs from the configuration.
- Enhanced logging in `persist_pending` to capture and log instances of this new error, ensuring better traceability of persistence failures.
- Updated tests to validate the new error handling behavior for embedding configuration mismatches.
- Added an ORDER BY clause to sort results by version in descending order, ensuring the most recent version is retrieved.
- Introduced a LIMIT clause to restrict the query to a single result, improving query efficiency and performance.

Connect compiled output to the persist queue.

compile_pending stores successful work as compiled, but persist_pending claims only awaiting_merge_confirm. No implemented path performs that transition. The compiler's reachable output therefore remains in PostgreSQL, and this worker never persists it to Neo4j.

Add the missing merge-gate or auto-join transition before relying on this worker. Do not change persist_pending to claim compiled unless that intentionally bypasses the documented merge gate.

- Added the merge_gate_pending function to transition compiled rows to the waiting_merge_confirm state, facilitating the auto-join process.
- Updated the persist_pending function to ensure it only claims rows that have passed through the new merge gate.
- Enhanced the main function to incorporate the new gating logic, improving the workflow of the persist worker.
- Added unit tests for merge_gate_pending to validate its behavior in various scenarios.
